Leverkusen proved a tough opposition for teams in 1999/00 but lost out on the Bundesliga title on goal difference after a 2-0 defeat on the final day of the season. They reached the semi-finals of the Ligapokal before being beaten 2-1 to end the season trophyless.

2000/01 was disappointing for the club after it failed to challenge for the Bundesliga title by finishing 4th. They also exited the Champions League in the first group stage.
